Its not water thats in the glasses. If you look carefully, you can see what looks like an upside-down glass inside each glass.

How does he make it look like it's filling up from the bottom the whole time if there's just water sitting in the bottom of the glasses?

Gotta get some glasses that obscure the water line a little better, still if it were from any farther away it would probably be a really great trick. Also if the camera were a bit lower than the glasses, like if the guy was performing it from a stage. Cool trick.

Lets not fail to mention how thick the liquid is in the first glass and how thin it is in the last glass
